Reorganize the CLI commands to work more like autograder Python interface CLI.

Make sure to check any comments or docs to command references. This includes the CSE Cracks Course and any course-specific documentation.

The reorganization is complete in the eriq-new-temaplates branch, but not brought into main (or deployed) yet.
