Merging Longread metagenomics into main #6

This repo is being changed over to JUST long read metagenomics (BALROG-MO), and will no longer store code related to the short read metagenomics pipeline (BALROG-MS), or the short read isolate pipeline (BALROG-IS). As such, the current pipeline in its functioning form will be merged into main, and then a new development branch will be created for development purposes

The only conflict was the README. Readme has been merged
