No BiGG reactions found #404

Hello!

I want to use eggnog-mapper (web-version) output to build genome-scale metabolic model via CarveMe tool so I am interested in BiGG reaction ids. For some reason no bigg reaction ids was found while using protein, cds sequences or the whole genome. At the same time about 800 entries have KEGG reactions assigned. And lots of this reactions can be mapped to BiGG, for example, KEGG reaction R01016 to MGSA BiGG reaction. So it looks like some mapping error.

So could you please check whether mapping works correctly (or is it something else)? And if not whether it will be possible to fix it or should I map the ids by myself? Thank you for your help, Elena

Hi @MEKGG ,

The number of BiGG annotations in eggNOG DB is smaller in comparison with the number of KEGG annotations. In eggNOG, the links from one database to another are not included in the annotations, with a few exceptions (EC numbers, for example, if I recall correctly).

Therefore, if you want to use the links from KEGG to BiGG, I am afraid that you should do it by other means, since eggNOG-mapper currently is not giving it to you.

Anyway, if there is any protein which you suspect it should have a BiGG annotation, please send the example so that we can check it. Or you could also check directly at http://eggnog5.embl.de
