NCBI has listed a COG category of [X] Mobilome: prophages, transposons. But I do not find a sing X assigned by eggnog mapper in several genomes from several different species that I know have mobile genes.
Additionally, I didn't get any results for [Y] Nuclear structure, [W] Extracellular structures, or [R] General function prediction. These are results for 10+ closed genomes from 100+ species. I don't find a discussion in the documentation about COG category assignments and decisions.
I installed Eggnog-mapper and downloaded the database just last week. Does the current eggnog database not contain the X category? Are there plans to? It was very convenient and smooth to annotate my genes with your tool but I need the X category.
