Putty Sessions are stored in the Windows Registry under: HKEY_CURRENT_USER\Software\Simontatham\Putty\sessions
There's one entry for each saved session.
Under the session entry the information of the color theme are stored as well.
This blog post offers two .reg files to add new sessions with new themes

However this doesn't help with the existing sessions.
But, if the .reg file is modified to remove all the session info and just keep the color theme info, then change the import location to be the same as one of the existing sessions, this should change the color theme.
NOTE: I haven't tested this yet. Try at your own risk.
