Fix type checker issues #116

This needs to be done in two phases:

[ ] Fix all issues that are not the result of this known issue in FOCA: https://github.com/elixir-cloud-aai/foca/issues/144
[ ] Include mypy in the CI workflow

When these are addressed, do not close this issue; rather, re-add the status: blocked label until the above-mentioned issue is fixed in FOCA, then:

[ ] Upgrade FOCA
[ ] Fix the remaining issues
