Directory names #11

Set argument for giving a project name to name the results and out with the project name so don't have to have multiple head directories of the package

user argument named --output where out and results are put in that directory for each run

Fixed in genome phylogeny, need to fix in other scripts (single marker, metabolic summaries and custom characterization)
