Shinichi things to check #25

@elmacartney - these things are done - and now knit fine on my computer

Please remember what we discussed and start cleaning up the RMD (make sure the RMD knit fine on your computer - if not, read the warnings and if you cannot resolve, please let me know here with the warning messages etc so we can resolve it together).

For ggthemr - you need to get the package like this

devtools::install_github('Mikata-Project/ggthemr')

I have a few things marked with # TODO in RMD so you will see.
