When running empirica serve, we use the options in the .empirica/empirica.toml file and we also have a few options we accept on the command line (add, taj file, log level).
Describe the solution you'd like
We should support all the same options as the .empirica/empirica.toml and command line options. The options passed to empirica serve should take precedence over the config file in the bundle.
