-ref_genome flag unused? #42

What is the -ref_genome flag used for? It's not obvious to me where you compare to the reference genome in the code.

It is an optional flag designed to be used with the visualization tool AliTV, but AliTV is not included in the base run of Prymetime anymore so there is no reason to add it anymore.
