Ignore trailing whitespace in tests #33

I updated the tests to ignore trailing whitespace so that we can make the scripts cleaner.

The main benefactor was bash3/write_file.sh, but a lot of other scripts got to be a bit cleaner.

I also made sure all the script files had 1 newline at the end of the source file.
