Added source upgrade step to handle start and program file #19

The template with same path (Program.cs and Startup.cs) be overriden by default extension(Microsoft.DotNet.UpgradeAssistant.Extensions.Web). This is a temporary fix until the issue https://github.com/dotnet/upgrade-assistant/issues/989 be answered.
