Update .lintr from pkgtemplate #183

This PR

  1. Fixes #181 by copying the .lintr file from {packagetemplate},
  2. Makes edits to files to fix issues as identified by a linter run,
  3. Makes some small formatting edits,
  4. Is WIP on #184.
