If U+0119 ę LATIN SMALL LETTER E WITH OGONEK is replaced by U+025B ɛ LATIN SMALL LETTER OPEN E, shouldn't U+0118 Ę LATIN CAPITAL LETTER E WITH OGONEK by replaced by U+0190 Ɛ LATIN CAPITAL LETTER OPEN E?

Yes, I had missed that.
There are still a couple of odd words like "gOco" and "kOwiocco" which may be "gɔcɔ" and "kɔwiocco" but it’s not clear withouth checking properly.

This replaces U+037B ɔ with U+0254 ɔ, Ḙ with Ɛ, ę and ḛ with ɛ and ђ and ṅ with ŋ.
Abraham 1985 [1] indicates ɛ or ẹ and ɔ or ọ are used.
