This is a set of edits based on a pass through the manuscript to standardise a few things, fix some formatting issues, tidy up the code blocks shown in the manuscript text, tweak the size of a couple of figures etc.
This also checks in all the figures needed to render the .tex locally.
It also should solve the issue of the theme not applying if changes are made to a plot-producing chunk; shouldn't cache the chunk that sets the theme and loads packages.
