Final refactoring #7

This PR refactors, cleans and adds missing information to be able to run the complete DGML pipeline. Notable changes:

  1. Removed useless files and folders
  2. Renamed old names in folders and variables
  3. Added missing columns in the csv used to run the app

The refactoring is ok to me, both in term of removing/adding files and renaming them. I will merge the PR when we will add the Makefile. I will also add some more documentation.
