major refactoring #5

the Vault index file is starting to get pretty busy. It handles the different graph states, which is great, but graph interactions and logics/operation done on the graph should be separated.

Changing this to major refactoring as vault index file isn't the only thing that needs refactoring. An entire overlook of the project and a clean refactoring is needed.
