Merging this will address #15. I have made all the necessary changes and need some fresh eyes on it before we send it out to collaborators for approval. The main pdf can be viewed by clicking here. Attached is diff.pdf which contain track changes from the submitted version to this version. The only caveats to the diff is that

• it doesn't diff the title or abstract :(
• it doesn't handle figure references well

but luckily, that's what the main pdf is for :)

I have updated the manuscript based on Sydney's comments.

• diff.pdf (again, the internal figure references will be broken, don't worry about them)

Okay, here's the diff from the last edit, which consisted mainly of changing "figure" to "Fig."
