What change would like to see?

In the FAQs on http://www.arduino.cc/en/Guide/troubleshooting#toc1 please add 
this answer as well: "When different versions of Arduino IDE have been 
installed. Try to remove preferences.txt and restart the IDE."

Why?

Because different versions of the Arduino IDE mix up the preferences.txt

Would this cause any incompatibilities with previous versions?  If so, how
can these be mitigated?

There could be a check while the installation...

IDE was updated to have specific preferences for each version. See here for
