The shape of contact map is not consistent with residue length #251

Bug description Hi, I use your "contacts_from_pdb()" in contact_prediction.ipynb to get the contact map of residue sequences but find the length of contact map is shorter than the length of residues.

Reproduction steps The dataset I use is CASP14.

Expected behavior The length of the contact map should be equal to the length of residues.

From input examples provided, it probably has to do with biotite loading a mismatched sequence when there are gaps in residue index. But biotite should be able to give the "correct" sequence easily.

It looks like T1042 does indeed have a length of 73 residues, but from the PDB text you post @zhenyuhe00 the crystal structure only models residues 3-73. This would mean that when you load the coordinates you can only generate a contact map for 71 residues since two are missing from the crystal structure.
