In Tutorial III, the link to download the alligator assembly has changed. You have:

wget ftp://ftp.ncbi.nlm.nih.gov/genomes/all/GCA_001541155.1_Algmis_Hirise_1.0/GCA_001541155.1_Algmis_Hirise_1.0_genomic.fna.gz

The new link is:

wget ftp://ftp.ncbi.nlm.nih.gov/genomes/all/GCA/001/541/155/GCA_001541155.1_Algmis_Hirise_1.0/GCA_001541155.1_Algmis_Hirise_1.0_genomic.fna.gz
