mbin was initially developed for PacBio RS II data. Currently it does not support bam files in the Sequel system yet. We do plan to support Sequel data in the near future, and will make sure to update as soon as an update is available. In the meantime, for assembled contigs with relatively large size, say >500K, standard methylation motif discovery is supported in SMRTLink (separately for different contigs). This is not recommended for relatively small contigs. Sorry for the inconvenience, we will try to support bam files ASAP.
