These two versions have been developed by Code Mystics and from what I can tell, they follow a similar file structure as The Last Blade 2. Maybe the Python script for The Last Blade 2 can be amended to support these two games as well? There's already an alternate method to extract KOF97 using the mobile version and dotemu2mame, KOF2003 has been re-released as part of the ACA Neo Geo line.

While it doesn't seem to be possible to build a playable ROM from the XBLA/PSN version of Marvel vs. Capcom 2, it could be possible with these ports developed by Iron Galaxy. I've poked around inside of MvCO and inside the "essentials" folders for Marvel Super Heroes and Marvel vs. Capcom, there is another sub-folder named "roms" inside each of them, both containing "main.rom" and "gfx.rom" files each. I've tried to extract these using binwalk, but I don't know how to interleave, so I didn't find anything conclusive. From what I can tell, these are CPS II ROMs using savestates for the unlockable characters.

The Darkstalkers games and Third Strike can also be extracted from the PC versions of the Capcom Fighting Collection and the Street Fighter 30th Anniversary Collection using the Game Extraction Toolbox.

I wasn't able to dump SF3 Online Edition since I couldn't get it saved on my flash drive. Apparently, that version is based on the PS2 version of Third Strike (source), so I'm not sure if it's possible to build a working CPS III or PS2 ROM from this release.

In Virtua Fighter 2's case, there's also a "rom" folder, containing a sub-directory named "vf2_rom". Audio is stored in another folder, I've been able to extract the soundtrack files using foobar2000. I would assume that the other XBLA/PSN ports of the Model 2 games are structured similarly.

I'm not a programmer, so I don't know how to proceed from here. If anyone's got any pointers, feel free to hit me up.

Amazon Games has a new emulated version of Art of Fighting 3, as well as Ninja Commando. Both of these were done by Code Mystix, so maybe the script made for The Last Blade 2 can be edited for these games as well.

Arcade1Up's 3/4 scale Killer Instinct had an issue related to a software update, Code Mystix posted a fix on their website. I've been unable to extract the firmware image using binwalk, maybe someone else wants to take a stab at this? There might be ROM versions of Killer Instinct, Killer Instinct 2 and Battletoads Arcade inside the firmware image.
