Just some minor comments:

• Not sure which version of htm you want to keep, either I'm sure is fine
• It could be some effort, but could be nice to have a sketch showing the relation of of the 1D line to a cylinder geometry and likewise for spherical
• For the distribution plots, if each line represents a different time, might be worth colour grading each line by the time and showing a colourbar as to not have 100 items in a legend
• Otheriwse just some more general text blocks could increase the clarity of some of the scripts
