select_references and fill_lonely dev #47

deenurp select-references --include-clusters --exclude-clusters --exclude-sequences and deenurp fill_lonely --include-taxid --exclude-taxid

Not sure if we wanted deenurp select-references --include-taxid --exclude-taxids, if so select-references will need be able to take in a taxonomy table.
