Adds in support for RAxML-ng log files. Adjusted Dockerfile that builds with local files Cache of pplacer binaries (unlikely to change).

Closes issue #132

I also fixed a bug in the check code, related to a change in dendropy

FYI: The error in travis is due to a very old mac build being requested.
