No, absolutely not. You completely break all possibility of using temporary files for temporary storage, you run afoul of people who capitalize or use other suffixes, and many other horrid things. We're not working under DOS.
Now that pplacer is accepting various alignment formats, we're wanting to be somewhat strict about file format suffix. Thus we should require .fasta, .fa, .sto, or .sth suffixes for the reference alignment.
