prepare ref pkgs from FastTree trees #39

There is a nucleotide example in

/home/matsengrp/working/matsen/FastTree/nt

and I will make an amino acid one soon.

Okay, I added a to_model.py file in that directory.

Nice, elegant code. However, note that there should be 20 categories (off by one error). I've corrected the nt and added an amino acid parser in a sister directory.

It seems to be working, but issue won't really be closed until we have a working implementation of the CAT model in pplacer. If you really want to close it, go ahead.
