In this branch, it is implemented support for headless running without bug - it was tested on workflow described https://imagej.net/Automated_workflow_for_parallel_Multiview_Reconstruction.

@kozusznik Awesome! Great that you sorted this out.

I expect @StephanPreibisch will review this when he has time, but in the meantime, I have a related question: have you tried the new BigStitcher yet? This SPIM_Registration repository is currently maintained for backwards compatibility, but new developments are happening in BigStitcher. So while adding headless support here is appreciated, it would be even better to investigate and ensure that BigStitcher works headless.
