Thank you for the report! I'll check into it.
I've not been able to reproduce the issue with the current DarkThumbs - at least, not with ZIP or RAR files. I'm attaching a couple of samples: for each file, DarkThumbs shows the '0' (zero) image as the cover.

If you could provide a sample file which causes a problem for you, I can dig into it further.
Used Winrar with a compression profile but the thing is I lost the compression profile. I did the compression but it wasn't my usual settings which is just to create a zip with no compression but noticed it was doing compression so I remade the profile again and this time it did what I needed, however, I'm also unable to replicate the issue with Winrar and that profile and I don't know what I did to mess up. I don't know what happened but I still have the files having the problem. After uninstalling DarkThumbs and YacReader and installing DarkThumbs again also cleaning the thumbnails cache the files I still have this issue so here are the files but be warned, they are SPICY doujinshi lewds so viewer discretion is advised. Unfortunately a lot of mangas I downloaded recently are named in single digits. I know by experience that CBXShell gets the order right when the file names are in the double digits, for example:
00.jpg => Thumbnail created 01.jpg 02.jpg 03.jpg
But when the naming scheme is...
0.jpg 1.jpg => Thumbnail created 2.jpg 3.jpg
And that makes this one user sad :'(
Any way to change the behavior other than me having to decompress, bulk rename them and re-compress all those offensive files? I installed CDisplay and it does the thumbnails just right, however I like YACreader and MComix and love the fact DarkThumbs is agnostic.
