implements changes in cis_proc that handles the new BIDSification singularity image and output data structure for MRIQC

Im going to merge this for now, and the additions associated w/ updated config file, absolute/relative paths, etc., can be included in either 0.0.4 or 1.0.0 if we think its going to be a major overhaul.
