[ENH] Simplify workflow

Closes #64, closes #63. Related to https://github.com/fiuneuro/cis-bidsify/pull/35 and https://github.com/fiuneuro/cis-bidsutils/pull/12.

Changes proposed:

• Move dataset and MRIQC derivatives merging functions to cis-bidsutils.
• Restructure MRIQC config dictionaries.
• Restructure protocol_check config dictionaries.
• Remove outdated config files.
• Add example config file.
• Support datalad.
• Eliminate several scratch-related and merging steps, since we will output BIDS and MRIQC files directly to the folders in /data.

Now that fiuneuro/cis-bidsify#35 is merged I'm comfortable merging this.
