Update runtime and dependencies to GNOME 45.
Add flatpak external data checker for all available dependencies and the main app.
Remove some unused files from inside flatpak and updated gitignore to allow local builds.
Remove offending permissions where flatpak alerts with a fatal error about being reserved by Flatpak.
