This is probably some kind of a bug in the GNOME runtime. Gaupol uses Gspell for spell-check, and it should be a part of the GNOME runtime.
You are right. Maybe you could compile it yourself inside app manifest?
Added now. Note that only English dictionaries seem to be included (somewhere in the stack).
Probably that's not true. Flatpak is smart enough to install only locales applicable to host system locale. :)

I confirmed that current version of Flatpak package allows me to use spell checker, also with my language. Thank you.
Flatpak package version 1.8 does not allow to enable spell checker, it's just impossible. It works with RPM package from Fedora repos, although.
