'publish_qc': don't delete/overwrite existing non-publication directory #879

Addresses issue #878 by updating the publish_qc command to use a "placeholder" file to flag if an existing putative publication directory is really a publication directory; if the placeholder file is not present then existing data will not be deleted and the QC publication will not be performed.
