This PR adds a new script, create_report.R, and parameterized Rmarkdown document, report.Rmd, to generate an HTML (or potentially PDF) report functionally equivalent to the original PDF, but updated according to the AAV working group consensus so far.
Divide the plot and table elements into sections and subsections with headers to clarify the content.
Add two tables of definitions for AAV types and subtypes.
Embed the illustrations of ssAAV and scAAV types from the Magdoll/AAV tutorial.
Add Methods text and citations.
Tangential updates:
Delete the Apache 2.0 license text, since the upstream Magdoll/AAV now includes an official MIT license.
Update test/Makefile to generate the new HTML reports, and fix some quirks.
