Organize all the commands in to categories #20

@Yuvania This is looking great! I wonder if we should only list the commands though? The functions that were added, I don't think a user would ever use those outside of the commands that run the corresponding scripts.

I think if we removed the functions from the list and left the script commands, this would be good to merge.
