GLSS-SM-R114-R1 is actually the second recurrence in for this patient. While the first recurrence does not have genomic data associated with it, it does have other data types that will eventually be added to GLASS.

• [ ] Rename BAM files using the following command: samtools view -H OLDBAM | sed -e 's/SM:OLDBARCODE/SM:NEWBARCODE/' | samtools reheader - OLDBAM > NEWBAM
• [ ] Regenerate bai indices
• [ ] Rename BQSR tables
• [ ] Regenerate MD5 checksums
• [ ] Edit analysis.files table to update aligned BAM file records to match updated file name and path, new file size and md5
• [ ] Remove misnamed BAMs
• [ ] Copy new data to tier2
