Congratulations on the solid start for the Ulysses Project! You've been thinking through some tough questions about how to structure your markup to address your research questions, and I'm eager to see how this develops. If I understand this correctly, you're looking to see how the literary references are associated with mappable locations, to see just how Dublin locations are keyed to specific kinds of allusions and references. As your markup begins to take shape, it's likely that your research will take on new direction, which is why meeting regularly to discuss what you're seeing and finding is likely to be useful.
Right now, I see a lot of work going on to set up a good XML structure for locating the data you're going to be marking. You'll be able to see how particular concepts are associated mappable places within paragraphs and sections of Joyce's text. You should also be able to correlate specific locations and references with the voices and characters in the text, and I bet we'll begin to see some interesting patterns. Great work so far, and let's keep this momentum going!
