We still have this issue on ERPNEX Cloud hosted
ERPNext: v10.1.10-654 (fb12805) (v10.x.x) Frappe Framework: v10.1.71-16 (90a3ce6) (v10.x.x)
The Problem is still existing. Can anyone take this?

Tested on two separate instances of ERPNext.
Not certain if this should be moved to Frappe....
In Setup > Email Accounts >, when selecting 'Always use Account's Email Address as Sender', the 'from' address correctly changes to the email account however the reply-to field still remains the ERPNext user's address which when there are replies sent by the recipients it always goes back to the user and not, for example, the general mainbox they are sending as. See screenshots below of the setting checked and unchecked.
