Modularize parameter settings #53

It would be nice to have a parameter settings object that we can bass to both Main and main_optimization so we know that we are optimizing for settings that we can visually verify.

Do we also want the ability to save parameter settings along with network weights?

Modularize already implemented. Saving still important closing issue and opening new one with better label.
