Under Windows, unable to replicate this behavior, in either 'connectors' view or 'breadboard' view. Specifically, the same pin remains selected and the list does not reorder--it is indeed ordered by the id. Will have to test under Mac. What part are you starting out with?

Apologies, I forgot to note this is on OS X.8.4 with the latest Git build.
I started with a ATMega644, and was in the process of changing its package from DIP to TQFP.
In schematic view, if you just change the name of a connector and click Description the selected item changes. On closer inspection it doesn't actually reorder, just the selected item changes.

This also happens under Ubuntu Linux version 12.04 and Fritzing-0.8.7b.

Edit a part in the parts editor and change the name or description of a connector. When trying to change from "Name" to "Description", the list re-orders itself and a different item is selected seemingly at random.
This really slows the changing of lots of pin names, as you have to keep scrolling up and down to find the connector you were editing.
IMO, the list should be ordered by the static "id", so edits won't adjust the order. The originally selected item should also not deselect/change without the user actually clicking on a different item in the list.
