You can't use custom tables as filters on issues but you can use filters on custom tables:
1) Open custom table, eg: https://redmine-app.com/custom_tables/2
2) click on 'filters'
3) select 'Issue' from the list
4) Paste issue id to the field
5) add additional filters if you need
Checkbox 'used as a filter' means the filter will be available on the custom table.
At the moment this is the only possibility to do filtration with custom tables.

This is a great plugin, but i'm looking for one feature that i dont know if its intended or not, maybe a bug. I need to use the custom tables as filters on main issue list and be able to add columns too, but i cant do it even if i check 'used as a filter' when i create the custom table.
