Plot.py and tools.py updated. Plot.py has the option of plotting against different coordinates than the original ones. I also added the description. I tested it and it is working for all the possible inputs. The plotting cannot be done with different data units yet.

I am closing this as it has major bugs I cannot resolve for now. I am going to do another pull request when the code is stable.
