I think is a little confusing because when I wonder why 'Module - *' are in the first level and not under 'Update > Agent' I don't get a logical answer. If they are things to change or update, why are they outside of 'Update > Agent' menu?. Would it not be more logical this other structure?

This one has several adventages.
+It's more logical+. All 'Modules - ' and 'Threads ' are under 'Update > Agent'. Even better, modules and threads have its own menus; 'Update > Agent > Modules' for modules and 'Update > Agent > Threads' for threads. It's more logical and more clear.
+It allows more (and more eficient) actions+. With 'Update > Agent > Modules > All modules' could be possible enable or disable all modules at a time, the same as with 'Update > Agent > Threads > Both' could be possible change the threads of network discovery and network inventory at a time.
+It has a more coherent names+. The structure uses the same names what the user can see when he is managing individualy (one by one) the agent. By the way, 'locked' should be capitalized ('Locked').
In addition to these advantages, I like because it is an idea of mine (but perhaps this is not a compelling reason). :D
