Atom 1.10 will introduce a couple input controls that adapt to the theme colors, see https://github.com/atom/atom-ui/pull/8.

Not sure if this theme would prefer to keep those controls native looking? I saw that the checkboxes in the settings are custom styled. If, you could opt-out like this: https://github.com/orderedlist/unity-ui/pull/85
