I contacted Github about this last week and the issue is that the iframe created by the plugin has access to all native functionality from Atom which is a big security concern. They are working on a fix for this and will remove the flag of the plugin whenever they find a solution.
I will add a note on the README file about this.

when trying to add the pkg from the atom app, it fails. Im not sure if its being blocked due to this flag.

"This package has been flagged as potentially malicious. We're looking into it."
Whats the news? Im looking to use the pkg
