Vignettes: Add supplemental vignette chapter on plotting #55

The code to create the sophisticated plots is too complex for the main vignette. Move this code to a supplemental chapter. Also, add function documentation as internal comments to the functions

Move all code and commentary in the "Visualizing the Results" section of the main vignette to a supplemental chapter.

With the last two commits, I've cleaned up chapters 1-4. Tomorrow, I'll work on re-writing chapter 5. This will be the visualization chapter.
