FRASER code at time of paper revision.

Change notes:

adapt code to assay(..., withDimnames=FALSE) changes
multiple bugfixes
remove enforced HDF5 conversions
cleanup zScore calculation
cap qlogis for plotting
change back injection scheme to old version
proper pairedEnd counting
more testing
fix pajd to padj naming in assays
