couple of edits that were causing 2 commands to fail #164

I updated the CI integration and merged the branch. I hope you now get better testing.

Can you please fix the lining warning that we raising now with the newer planemo release?

You will see one test failing, which I think is expected since you fixed a bug. The test data still needs to be updated I think.
